I am using two separate ebay accounts, one for buying and one for selling. if I am logged into my seller account, and place a sniping bid on gixen.com for my buyer account, does ebay detect my ip address? (and possibly links the two accounts?)

It's not a good idea to use Gixen to conceal shill bidding. It doesn't work, and if I see it happening I will also disable your Gixen account.

Perhaps this is not clear enough... Gixen will bid from the account on which you log into Gixen, it does not matter which account you have logged into eBay on your home computer.

eBay will link two accounts. Not through the sniper, but rather through when you login to both accounts from your own PC.
eBay will do the "linking" internally to detect shill bidding and other security issues. You will never know when your accounts linked until eBay has issues with it.

The reason that I did not mention that is that I thought it might encourage some to try to get around even that detection.

However, even if they go to all the effort of researching methods of doing so and utilising them, eBay accounts can still get suspended by eBay for shill bidding activity... eBay do not need to provide anyone with the evidence (or lack of it) that they have of rule contravention or law breaking in order to suspend accounts on their platform, and they make a point of not doing so unless ordered to do so by a US court.

What I would advise is not to try to get around the eBay rules, or the law, because, if you do, you will get stopped from doing so at some stage and you may suffer consequences that are more severe than you envisage as a result.

I have a selling limit on my account which i use for buying. I simply don't want them to know that I own my selling account, because they might put a selling limit on this one too.

I think it most likely depends on why they have imposed a selling limit whether the existence of related accounts is significant to eBay.

The rules are quite complex in this area, and it appears some relate to individuals and others are on a per account basis. I would guess that this is more likely to be rationalised to the individual than to the account in the long term but to a certain extent that depends on the law that eBay themselves are constrained by as well as their own commercial policy.

It is unlikely that your use of a sniping service is going to make any difference either way on this, it is not likely to make your situation worse, but you should also not assume that eBay will not be able to link the accounts.

Commercially my advice would be to consider other selling platforms other than eBay, that is the way to keep eBay commercially competitive on their rules.
